The method of differential perturbations is proposed to solve the problems of ephemeris astronomy. In this method the intermediate orbit is determined by the existing numerical theory and the perturbations are calculated relative to this intermediate orbit. Using the proposed method the perturbations of Neptune from objects of Kuiper belt were estimated. Also, the problem of corrections of existing ephemerides is considered taking into account new observations. As an example, using 748 position observations on the interval from March 27, 2005 to October 14, 2011 the improvement of PlutoCharon barycentre positions from DE405 has been made. Application of the developed method improved the accuracy of Pluto positions and brought it close to modern ephemeris DE423. As one more example, the refined position of the Moon from the ephemeris DE403 were obtained. As the observations 30 positions of the Moon according to DE423 on the interval from 1 to 30 January 2012 with one-day step were used.
